Strong favourites Ghana, ranked 30th in the world, later brought on Asamoah Gyan and Emmanuel Agyemand Badu as they desperately sought to win the first leg of the tie.
Comoros, ranked 177th in the world, held on doggedly in front of their home fans and will have something to fight for in the return leg.
The second leg holds in Ghana next week with the aggregate winner proceeding to the final round of the Russia 2018 qualifiers.
